there is a difference between a 501(c)3 and 501(c)6. Namely, you cannot deduct donations. The NFL itself really is just the organization of several for profit businesses and frankly, it really can't exist without some anti-trust benefits (or at least that's what we're told).
Whether that's true or not, is certainly up for debate, but to call the NFL a charity in the sense that a 501(c)3 organization is, is not correct
