If it was hijacked, and I said I hope it wasn't, and if it was hijacked to be used as a weapon, also remote, one would think the plan would be taken to the next level from 9/11 - i.e. something other than just flying it into a building. Sure a nuke is very unlikely, what about a dirty bomb? Could load it up with partially enriched uranium and it blow it up over a city. Who knows? Just conjecture. And no one is hoping something bad happens, as much as you like to believe so.
I saw a news story that said the pilot was on line with some kind of video presentation (Facebook, his own blog??) -- they showed him sitting in front of his simulator. My impression is having the simulator was not as alarming as what they found when the experts took it apart and analyzed what was programmed into it.

They dont connect at 35,000 feet. Question ive thought about is whether there was WiFi internet on the plane. Passengers could have emailed if it did. Odds are even if it did, that got turned off as well.
